In this case the Muto land creatures are not any more evil then Godzilla, they are scared on an instinctual level by a predator they haven't seen before! and Godzilla happens to be the closest thing it can attack to in its primal panic attack. Everything has a parasite/predator and no human is stupid enough not to have a backup plan in case the first thing (land mutos) lose control or fail... unfortunatly we are stupid enough to not remeber the fact prey animals sense danger and thus the Land based Muto senses its predator and losses its s**t then we let lose the Flying Muto and it makes it worse as its predator instinct kicks in and we lose control of that to.
So now we have an out of control panicing bug, an out of control hungry bug, and a giant radioactive reptile who walked in on an absolute s**tfest. And again everything has a predator... Godzilla is the predator of Flying Mutos and Land Mutos, who given their spiderlike apperance are likely oppertunistic predators of the "godzillids" species young and infirm, so Godzilla's pack protection instinct is kicking in despite having no pack (that we know of) and is inclined to fight it out of pure instinctual hate of that species while sniffing around for more delicious prey (flying muto).
Its nature at its finest Predator vs Prey and instinctual aggression...between apartment complex sized animals. Instinct and Prey vs Predator IS a form of a force of nature (the over all theme here), and the sheer size of the animals and what they can do thats the natural disaster theme.
