So, to begin, I find it very interesting that part of the film will take place in 1954. While this is probably WAY-OFF from the actual plot, here's what I believe it involves: The events of the original film exist in this canon, or at least to some extent. Perhaps *A* Godzilla or other kaiju was spawned due to the radiation from nuclear testing, but it was on a smaller scale. Maybe it only existed on the small island with the village and it was only a 100 feet tall. The military kills it and tries to cover it up, but for decades tries to replicate the event.
Now, as to Godzilla's origins, I'm gonna assume he is still a mutated dinosaur, except he is created from the radiation leakage of Fukushima. And the concentrations are far more powerful than the nuclear testing, so he's even bigger than the kaiju from 1954.
Simultaneously, M.U.T.O. is trying to recreate the events of 1954 in a California (or possibly Japan) research facility and it all goes wrong and the Mutos escape and wreak havoc. This somehow may attract Godzilla out from hiding, almost like a territorial instinct found in many animals. And his arrival may attract another kaiju similar to his size.
Just speculation and nerd-fancy, but I could see it setting up a decent enough plot.
